Online Guitar 12 String Tuning

Guitar playing out of tune, complicated?

My strings are low in the nut, but gradually rise to up the fingerboard. I set the intonation on the 12th fret. When tuned into the broadcast networks, I fret below the 12th fret and play hard and gradually improving in the 12 then play above 12 shall become flat. This is the opposite of what I expected since most of what I've been reading online tells me that too high of a string will play sharp. In mine, the lower part of the sting is playing strong and playing flat top. That's the best I can do to describe it in words. Anybody know what happens?

It is normal for the strings to be low in the nut, then get gradually higher at the end of the bridge of the neck. How high are the strings on the fret 12?
